Unread marks was rather sophisticated feature, which worked differently and some times unpredictably.
Since 6.x, Unread marks are stored in a database, not in a desktop (workspace file).

If your are on release 6.x,7.x and you have a cluster, I might be familiar with situation, when your user make a failover and all their mail looks unread...
It seems to be _AT_LAST_ solved in 7.0.3, you might find more info in this technote:

Yesterday, I was deploying a cluster on a customer site, and seems that after upgrade to 7.0.3 problem is really solved. HURRAY!

But it seems to be still not fixed in Domino 8.0.1 ... at least my production is on 8.0.1 and replication marks still an issue.
the good news is that on 8.x clients, you may deploy SEAMLESS failover to other node, even if database is opened (this feature is new in release 8.x).

I hope that in 8.0.2, which has significant performance improvements for client, this unread marks issue will be fixed as well..
According to IBM Notes.net page, 8.0.2 will be available in August.

IBM Made some CODE CLEAN UP, which resulted 65% performance improvement of a client.
